I wonder if we need "sé" after "coinnigh" here?

Also, we need to get rid of the "an" before "eochair" in both cases (the "mo" makes it definite already)

An fear a choinníonn eochair mo chroí, coinnigh sé eochair m'anama

maybe

An té a choinníonn an eochair mo chroí, coinníonn sé (sí) an eochair m'anama.

or would you use
An té a chionníonn eochchair mo chroí cionnóidh sé/sí eochair m'annama.

I don't know why but the future tense sounds better to me

The OP did use the word "he," so I don't think we have to go with a gender-neutral thing here. And we still need to lose the "an" before "eochair" in both cases.

Barnaí, are "eochchair" and "annama" alternative spellings? I've never seen them before.

As far as the future tense goes, you may be right...though I can see a case for using the present as well.

I wasn't to sure about the 'an' before eochair,
if someone can clarify that it shouldn't be there, that would be great

I can pretty much guarantee it. It's the equivalent of a "double an" (for example, as if I were to say "an eochair an dorais").
