No, actually it's warning about the dangers of fundamentalism and extremism in general. Of course a true Christian wouldn't use peer pressure, blackmail and violence to reach their goal. The other point the film makes is kids see things too black and white, so if they're brainwashed by their parents into believing something is right, it takes a good while before they can see otherwise, and even then, total rebellion and destruction aren't the right answer either.

I saw a bit about it on BBC Talking Movies and thought it was quite interesting.
